When measuring scale length with a fretboard with a zero fret, is it measured from the zero fret, to the twelfth, or from the middle of the string guide to the twelfth, then to the middle of the bridge?

Measure from the center of the zero fret to the center of the twelfth fret.

Thanks, Danny - I figured if anyone would know, you would. Do I then measure the same length to the middle of the bridge?

Yes! Measure from the center of the twelfth fret to the center of the bridge. In theory that should be the exact same measurement as from the zero fret to the twelfth fret. But, then intonation come into play altering the exact measurement.

When I put my partsrite together I measured for the bridge just the way Danny said but the intonation was farther back than I liked it. The low E was at the back edge of the bridge so I moved it back about 1/8 and it is now what I want. It still has adjustment at both ends of the bridge.
